Clustal Omega can sometimes produce better alignments than sequencher.
However, there are some aspects that are better about Sequencher. Clustal
Omega will not reverse complement the sequences if they need to be
reversed. Clustal Omega will not indicate if there is a mismatch in an
alignment column or not. Clustal Omega also does not have a nice overview
view like sequencher has.
