As mentioned previously I'd like to start to clean up my code around the
filecomparison method

Here is the first version of the method that I removed

Here is the current version of the comparison code as of 10-2-12. This is
version 2 right now, but it will become the default version.

Here is the 3rd version of the function that I removed

2127 Okay the code seems to be mostly cleaned up and working. Now I just
need to get all of the expect values from the big blast result output
file.

I have everything fixed up and cleaned. Now I'll try to run it overnight
to see if it runs into some errors. If everything works, it will blast
all the sequences in the first file with all of the sequences in the
second file and also produce a table of the results.
