azim58 - sequencing results 7-22-13 I was hoping to find out whether the smc_fus sequence in sample "87" was in-frame. However, only two of the sequencing results were any good. They assembled together, but this sequence had nothing to do with smc or the primers that I used. I think that the pjet cloning and transformation did not go well since there were so few colonies. sequencing results found here "F:\kurt\storage\CIM Research Folder\DR\2013\7-22-13\sequencing data 7-22-13" =========================================================================== They reloaded the forward sequence, but there were only 156 good bp. The smc_fus primer kind of aligned with some of these base pairs, but it is hard to tell whether this is a true alignment. When I blasted the sequence, these base pairs completely align with 68% of the Hnrnpab transcript. F:\kurt\storage\CIM Research Folder\DR\2013\7-28-13\potential smc_fus fragment analysis =========================================================================== I sent the cloned pJET miniprepped fragment for sequencing, and this sequence aligned with the Hnrnpab transcript once again. "F:\kurt\storage\CIM Research Folder\DR\2013\7-29-13\potential smc_fus sequences 7-29-13" I may try to screen my pools using nested PCR in an attempt to get more successful amplification.
